You should try to edit the theme file under .theme/<theme_name>. There's a variable there which represents the size of the cursor.

The Metacity or GTK themes are stored at the ~home/.themes folder.
There's one folder for each theme.
If you're using, for instance, the Ubuntu "Human" theme, it's stored at the ~/.themes/Human.
There, theres a file called index.theme or Human.theme or Human.
If you edit that file, there's a line "CursorSize". I think changing that will do the trick.
